The allegations against the Guru were baseless, there was no passage in the Adi Granth that defamed Hindus and Muslims. The people in power at the time generated excuses to have Guru Ji arrested it was mainly politically based as well as personal goals that lead to the arrest of Guru Ji. Some of these included - Sikhism was gaining popularity and the Muslims and Hindus felt threatened by it - Jahangir was a Muslim fundamentalist and wanted to create an Islamic state - Guru Ji was accused of aiding Khusrau (Jahangir's son who was seen as a more ideal ruler) - Chandu Shah was rejected by the Guru Ji for proposal of marriage of his daughter to Guru Hargobind Ji and wanted revenge (influenced Murtaza Khan who was in charge of punishing Guru Ji)
It was Guru Har Rai Ji who refused to change the passage mentioning Muslims

His son Ram Rai went to Delhi to meet with Aurangzeb but got scared and to please the Emperor he changed the line to Mitti Baimaan Ki. Guru Ji disowned him and forbid other Sikhs to remain in contact with him.
